To add to what Draken said. A differing checksum will pretty much be the given result of any patching process (shifting data around, inserting ASM fixes, inserting a font; all those factors change checksum since its usually checks the unaltered vs the altered ROM to report a checksum error.

The game not booting after patching or presenting erratic behavior/instability - those are the real signs of a mistake in the patching process rather than checksum warnings.

A good way to keep users from seeing the checksum error is to recalculate the checksum before creating the ips patch... At least this seems like a good way to help the user verify the patching process. I doubt there are many Translation groups that actually do this, but I think this would be considered best practice. (hypocrite talking here) ;)
